Yes, it does happen but only with a very small percentage of travelers. Try not to worry too much about the crime. Better to keep a hand on them while they're sitting on the ground. Backpacks ON your back are not such a good idea. After that change you'll be with more of a local crowd - and will be more crowded as you approach the city. Remember that unless you're going VERY early or VERY late you'll be accompanies by MANY other air travelers from the airport until you change metro trains the first time in the Nuevo Ministerios station. Just watch each others' backs and you'll be fine. You won't likely have ANY problem on the Madrid metro from the airport to downtown (there's no above-ground train going from one to the other).
